Gold Skulltula Locations
I've went through the game and tried to detail the exact place to where all the Gold Skulltula Tokens are. If some of the directions are hard to follow or if you still have questions or don't understand where I'm talking about just email me.

As a Child:
The Great Deku Tree:
*One in the Compass room.
*One on the vines in the basement.
*One on the basement brown bars, near the floor switch.
*Bomb the false wall that is in with the Queen Gohma Larvae.
Kokiri Forest:
*At night, behind the Know-It-All Brother's House
*Anytime, take a bottle full of bugs and put the bugs in the magic bean hole beside the shop .
Lost Woods:
*Anytime, take a bottle of bugs and put them in the magic bean hole near the room where the single Skull Kid is. (same area as the first Deku Upgrade)
*Anytime, take a bottle of bugs and put them in the magic bean hole in the same room as the Forest Stage. (that's the area where you wear different masks and you get cool stuff from the deku scrubs)
Hyrule Field:
*Child, or Adult, there's a hidden hole near the entrance to the Gerudo Valley. It's in the rock ring.
*Anytime as child or adult, go to the tree near the entrance to Kakariko Village, bomb it. A skulltula should be in the hole.
Lon Lon Ranch:
*At night, roll into the tree near the entrance of the ranch.
*At night, on the back of the corral shed.
*At night, second story of Malon's house.
*At night, outer wall north of the storage shed.
Gerudo Valley:
*At night, on the outer wall, to the right of the log bridge.
*Anytime, take a bottle of bugs and put them in the magic bean hole all the way
down towards the river, the ledge. (my advice is to grab the chicken and glide down there so you don't get life taken away.)
Hyrule Castle/Market:
*Roll into tree near the entrance of the Market. Outside, to the left of the gate.
*Inside the pottery room, in the far-right crate. Roll and smash it and a skulltula will appear.
*Near the castle, close to where Talon lays, there will be a tree near there. Play Song of Storms, drop down into the hole and then you'll have to blow up a door with a bomb, and you'll only be able to get the spider with your boomerang.
Kakariko Village:
*At night, on the House of the Skulltula.
*At night, on the ladder of the watchtower.
*At night, on the bricks of the construction area.
*At night, in the graveyard, up on the far wall.
*At night, roll into the tree near the entrance of the village.
*At night, near the guard guarding the trail to Death Mountain. On the side of the kid's house.
Graveyard:
* At night, there is a skulltula on the far wall, you have to kill it with your slingshot
and get the token with the boomerang.
*Anytime, take a bottle of bugs and put them in the magic bean hole near the graves.
Death Mountain Trail:
*Anytime, take a bottle of bugs and put them in the magic bean hole near the
entrance of the Dodongo's Cavern.
*As Child or Adult, bomb the first false wall on the right.
Goron City:
*Inside the boulder room, all the way in the back in one of the crates.
Death Mountain Crater:
*Anytime, in one of the crates near the entrance.
*Anytime, take a bottle of bugs and put them in the magic bean hole near the warp point.
Dodongo's Cavern
*As child or adult, small alcove above the stairs.
*Anytime, in the baby dodogono's room, bomb the false wall.
*Bomb false wall in the most northern room on the first floor.
*Behind Armos
Zora's River:
*At night, roll into the tree near the entrance to Zora's River.
*At night, on the ladder near the waterfall.
Lake Hylia:
*Anytime, take a bottle of bugs and put the in the magic bean hole near the laboratory.
*At night, near the bridge, hit the skulltula on the backside of the laboratory.
*At night, on the little island across from the big tree.
Zora's Fountain:
*At night, on the outer wall west of the fallen tree.
*At night, roll into the tree in the southwest corner.
Spirit Temple:
*Anytime, the hallway going to the sub-boss.
*Anytime, on the rough wall.
*Anytime, in the room with the bats and the gate.
Bottom of the Well:
*Anytime, in the cell with Like Like.
*Anytime, in the room with the false floor.
*Anytime, in the room with the Deku Baba.
Desert Colossus:
*Anytime, take a bottle of bugs and put them in the magic bean hole near the entrance to the Spirit Temple.
As an Adult:
Death Mountain Trail:
*At night, use the Megaton Hammer to hit the rock near Goron City.(up above Dodongo's Cavern)
*At night, going towards the Great Fairy, hit the very last rock before you climb up the wall.
Desert Colossus:
*At night, the palm tree near the small dry pond.
*At night, ride the magic bean leaf to one of the rock tops.
Dodongo's Cavern:
*Play the Scarecrow's Song in the Baby Dodongo's room. It's in a small ledge up to the left.
Forest Temple:
*There's one in the basement. Its in the room with the treasure.
*There's one up on the wall near the entrance to the temple.
*There's one on the left wall of the courtyard.
*There's one on the right wall of the courtyard.
*In the main room, there's one on the wall near the door to the north room.
Fire Temple:
*There's one in the first room with the Like Like.
*There's one in the second room with the Like Like.
*Bomb a false wall in the Boulder Room Maze.
*Play the Scarecrow's song near the east tower, there you'll find two.
Ganon's Castle:
*At night, on the back of the brick arch.
Gerudo Valley:
*At night, under the big stone arch heading towards Gerudo Fortress.
*At night, there's one behind the carpenter's tent.
Gerudo Fortress:
*At night, there's one on the very far wall, near the big chest.
*At night, there's one on the Horseback Archery, it's on one of the bulls-eyes.
Haunted Wasteland:
*At night, there's one in the basement of the stone building in the middle of the desert.
Goron City:
*At night, there's one on the back of the center platform.(where the Goron's Ruby should be)
Ice Cavern:
*There's one in the same room as the Piece of Heart.
*There's one in the room where you have to move the pieces of ice.
*There's one in the room with the Ice Scythe
Kakariko Village:
*On top of Impa's house near the back towards the wall.
Lake Hylia:
*At night, there is one on the very top of the dead tree near the warp point.
*There is a skulltula on the very bottom of the pool in the Lakeside Laboratory.
Kokiri Forest:
*At night, there's one on the back of the Twin's House.
Lost Woods:
*At night, in the room where you wear masks at get rupees from the Deku scrubs, ride the magic bean leaf and you'll find a skulltula up there.
Sacred Forest Meadow:
*At night, on the outer wall.
Shadow Temple:
*In room on level B3, in the room with the scythes and key.
*In the room with the big stone that looks like an umbrella.
*In the room with the vases, blow them all up.
*In a penned area near the boat, play the Scarecrow's song.
*In the room with the three big skull vases.
Water Temple:
*On the top of the center tower.
*Up on the wall in the room with the whirlpool.
*In the room of the water falls.
*In the basement, do a spin attack to hit a switch.
*In a hidden room off of the boulder area, close to the Boss Key.
Spirit Temple:
*On the wall of the main chamber, play the Scarecrow's Song and use the Longshot.
*In the Boulder room, use the Song of Time.
Zora's Domain:
*At night, at the top of the frozen waterfall, outside wall.
Zora's Fountain:
*In the secret area near the Great Fairy. Use the Silver Gauntlets to pick up the gray boulder.
Zora's River:
*At night, on the outer wall right before the entrance to Zora's Domain.
*On the southern wall, there is one up on the wall.
